Ok, so after running a stock setup for a day, I finished with around 11.9v on the house battery. I have intentions of adding a 2nd house battery and currently have a 3 bank 10 amp charger installed.

My question is, can I run two batteries in parallel and hook up to both banks on the charger?

My goal is to have a longer run time during the day and charge at night.

I'm pretty sure you can do this no issue but I'm sure some one with a three battery set up will chime in. Lot of boats run on a simple battery switch that has the 1-2-both set up so if the boats charging system can operate with both batteries connected I would think the charger could. Most boats do not recommend running in the both switch but I'm pretty sure that it's just because the boats charging system is not strong enough to sufficiently charge both batteries.

Yep, just connect your two house batteries in parallel and connect each battery to a bank of the charger. You shouldn't have any problems, but your charger manual should have diagrams and instructions for connections.
