I have searched but didn’t see the answer to this. When I flush my engines I’m assuming my well water pressure isn’t great and comes out the bottom but is the exhaust what I am seeing as well or something else that I should know?

Make sure to put a filter on your well water to soften it and what not. That stuff is very harsh.
 
You are seeing engine exhaust mixed with your well water puffing out the hole with the pie cut flaps over it. There are also other cooling water outlets, the thermostat being one of them. A couple of minutes if flushing is sufficient.
 
Water will come out 4 places 3 are at the pump nozzle rear of boat.....the exhaust port(next to nozzle) it will be a large port with internal flapper second will be thermostat port smaller thru-hull plastic outlet vary close to exhaust port. Both of these ports will be hot and create some steam, and one inside pump nozzle water will come from hose water(its a back flush) on the water intake screen. Last is the pisser on the side of the boat.....sometimes no water will be hear if you have low water pressure in hose.
 
Whenever I start my engines cold with the hose hooked up the water starts flowing freely through the pisser but after a few minutes it only comes out of the rear nozzle area outlets. I always assumed it has something to do with the thermostat since the inlet water pressure is not changing.

Anyone else notice this?

Yeah, once the thermostat opens up if your water pressure isn't high enough it will stop coming out of the side pisser. That pisser comes off the oil cooler which is inline but not the only path into the engine.
