I need to replace the gunwale on my 2002 LS2000, part F0R-U2557-00-00 and every website says unavailable and that it is discontinued.

Any idea what I can use instead???

But seriously...
1) It looks like that part number is white. I see a similar part number, F1R-U2557-10-00, that is black. Maybe it is the same other than color? Black better than nothing?
2 ) Ask a long time Yamaha dealer, originally sold your boat, and still services it, maybe they know where to get it from?
3) Last, thinking like looking for house molding, try to match the size and profile with something generic? Yamaha didn't create some unique gunwale, they bought it off the shelf.
