New to using jet pump plugs

I'm a new owner of a 1999 Yamaha LS2000, tried to open and clean out the jet pump plugs at the boat well today after first ride and it seemed to be letting water into the compartment. Don't want to sink of course. Any comments?
 
Am I correct that your 1999 has screw in clean out plugs? Most of us have only used the "locking dogs" plugs introduced in 2000 or the twist lock plugs introduced for 2017.

Do you think water was coming in because water was sitting on top of the plugs or because you saw it flow in? Sitting on top of the plug is likely normal.

Can you post a picture under your clean our port hatch?

I am unfamiliar with the configuration of pre 2000 boats. But I expect there to be long black rubber tubes that connect to the pump and open up to the fiberglass under the hatch. The cleanout plugs should be inserted and removed through those tubes. The boat should be floating high enough that water would not escape the tubes.
