    @Cobra Jet Steering LLC if you see his video, he has the whole driveline on a bench, out of the boat, and even then he cannot get the splines in. My last thought was checking and cleaning the coupler best as possible in case there some obstruction in there.

    Last thought from me... User I've if those dentist picks or stuff wire, it other suitable tool to explore the coupler and see if there's some debris or deformation in there. Just in case it's something that can be cleaned out? Best of luck

    And as you inspect visually, do the shaft splines look similar in both shafts? Any visible/additional wear in the problem side?

    The rubber dampener is further away from the pieces in your video. It's a big rubber thing that goes on the rightmost part in your video. It's #1 in the parts fiche above. I don't think that's your problem. The shaft should easily and fully fit into the coupler.

On our seadoo a sloppier spline mechanism would strip if the grease boot was not in place and full of grease, because the connection was somewhat looser than on the Yamaha..     Depending on how stuck those bolts are, there's a chance they are welded in place and nothing would have gotten them out, so give yourself some credit. You had to move on to the next step at some point.

    There's no key, just the o rings inside the stainless flange, and the C clip on the grove it sits against, preventing the flange from sliding back. All that friction is enough to keep the "flange" from spinning on the shaft.

    Since you were doing some electrical work... I would suggest ensuring all grounds are reconnected. Some electronic equipment use ground as a reference for zero... I doubt that's what's happening here but in the off chance it is... Confirm all grounds are back to the battery and no black wires...

    It's hard to tell how much is rtv and how much is chewed up. But it does not look great. I've used waterweld between the lower plate and the hull with success. Maybe filling the lip with waterweld, jbweld or some other epoxy can be made into a permanent solution? I'm sure others will chime in...
