Check engine light.... on the water and need advice

We just towed our boat 4.5 hours to lake norris in Tn. I get on the water and check engine light comes on....
Back story, about 2 weeks ago I had high temp alarm on starboard engine, then I noticed no water coming from either pee port.
Took the boat home disconnected the hose from the engine and blew it out in to a bucket. Reconnect the hose but unfortunately didn't get a chance to run it before we drove down here. Now I have great flow from pee ports and no over temp alarm, but now check engine on same engine.

I turn off boat, wait then turn off battery switch and back on and no alarm. Then hours later again with the alarm, same turn off battery procedure from earlier and alarm is gone.

My thoughts are if it were a serious problem the alarm would sound every time. But I'm temporally clearing the alarm but not permanently clearing the alarm.

How do I clear the alarm permanently?
Do you think I'm right?

Boat is a 210sx 2012.
Oil level is good, no obvious problems.
 
I don't know your boat @jtink but if you put your hand in the pee stream of each engine after the light goes on does one seem significantly hotter than the other.

By the way...Your on a timeout for not starting your engines before heading out, especially on such a long trip.

What's the code? You can get to the code from the buttons your tachometer.

I swear I stumbled on this while going through my settings and I found an option for engine diag. So I selected it and it sad all good.
 
Check engine Alarm again today, I silenced it and went to engine diag. Screen and all good displayed.
I turned off engines, waited for screen to turn off. Turned off battery, turn back on. No alarm...

its sounds electrical. I had a issue a couple of weeks ago that sounds similar. Somehow the person that installed my ridesteady (me). Did not fully plug my aps sensor all the way and it had either wiggled loose or moisture got into it. I unplugged it and replugged it and all was fine.
 
Update: I dropped it off at the dealer this morning.
$110 to check it out. Called me this evening and said thermostats were not opening, they are rated forn140 degrees and boat temp got up to 160 degrees and didn't open.
However they could not get it to overheat and never got a check engine light.
They called Yamaha tech support and they said to replace stats.
Hopefully this is the problem.
 
Both tstats wouldn't open??? I don't buy it. Glad they're replacing both and hope that solves your problem but I'm dubious.

I looked up the parts about 190$
They quoted 400$ so I said go ahead.
Is there a way for me to run diag at home?
 
Not sure if the YDS software will give cylinder temps or not but it will show a history of overtemps.
