2011 Limited S, installing 8 JL mx650 speakers with an JL m800 amp, and JL media master head unit, the speakers have the built in led lights. I need to run new wiring to either the lights, speakers, or both. Plane to have speakers configured to be 4 cabin speakers on zone 1, bow on zone 2, and transom on zone 3, subs on zone 4, My question is this:

1) should I disconnect the crossover tweeters in tower and use the existing speaker wiring to power LED lights (would be easy to use existing stereo wiring connector and jumper to switch for leds to run the lighting)

2) run new wiring for speakers and lighting together, bypassing factory speaker wires, with larger gauge for speakers since using amp. Would having a larger gauge be of any benefit?

3). Use existing speaker wires to run speakers and just add LE lighting

Depends on the amp location and the existing speaker wire size. You'll probably want 16 awg min for the speaker wire. I ran a loop of 16 awg marine wire around the boat for the leds.
