Get yourself a fluid extractor and suck it out.

You are probably best off to just do a full oil change and new spark plugs. Lots of good DIYs on it. But basically you suck the oil out of the tank on the backside of the engine. You also fill it from there.

How many qts does it take ? Could it damage the engine ?

Not really damage but maybe run without filters and buy new if they are wet. The oil should be warmed up and then checked on the water floating. You can get pretty close leveling the air box top by moving tongue jack.

Is there suppose to be oil in that compartment?

There should be no visible oil under the filters that I’m aware of. Are both filters like that? You may consider swapping them out, mine are bone dry.

Tiny bit of oil on them. Where would it be coming from ?

I haven’t experienced this but if you overfill the oil in the engines when doing an oil change, this happens.

Oil change kits from yamaha provide 3 qts per engine. I usually extract 2.5 qts from each and replace it back. No problems in 5 years with this approach.

It was overfilled a bit. It's not a big deal

There is a breather tube right next to the filter. It should look like a small short tube not connected to anything. That's where the oil comes from when the oil is overfilled.
