I've read the threads about how to get to the calibration page. I've followed the procedure but my center bag is still not very full. The calibration seems have a maximum of 210,000 (whatever the units are). Does anyone know how to work around that? I'm considering adding a T and another pump to top it off. I hate not getting as much weight in it as it could hold. Any other ideas?

Unfortunately, we are limited to the number of "pulses" that is set in the software. I think Yamaha erred on the side of not wanting hundreds of gallons of water to pour into the hull if the bag was overfilled. My recommendation is to get the ballast pump jumper cable from here: https://jetboaters.net/threads/ballast-pump-jumper-cable.19754/

Then you can just hook the center bag pump directly to a battery and fill it as much as you want. The downside is you have to raise the engine hatch which can be an issue if you have a lot of passengers. But the upside is you don't have to plumb anything or buy another pump.

Ohhhh. That's exactly the type of help I was looking for. Thank you!

When I was trying to fix the same issue, I noticed that the fill hose was on the top of the bag instead of the bottom. How I got mine to fill all the way was to flip the bag over so that the fill/drain hose was on the bottom and then opening the cap and pushing all the air out while filling the bag. It now fills completely every time.

Mine is on the bottom, but I've never taken the cap off. I was thinking maybe I should take the whole system apart and make sure there are no obstructions or anything weird. I've found a lot of crud (hardware, shavings, etc) all over the boat. Maybe something is slowing the system down. The back bags fill perfectly and always have.

I'm going to get one of those jumper cables anyway. It would be nice to be able to bypass the system so that a failure doesn't ruin a day on the water.
