You'll have to procure new snaps to screw into the boat - easily done by purchasing them from someone removing carpet/installing seadek, or your local craft store. Covers center console and helm, as seen here-

Maybe silly questions but:
Do the Yamaha fsh series boats come with a shipping cover like the other boats?
Does Yamaha make a full length cover for these fsh boats? Tower & non tower version? Or do you have to use the generic, non fitted covers?

Yes, they (or at least mine) came with a shipping cover

And yes, I had a yamaha premium mooring cover for mine, as well as the console cover.
