New engine cranks but won’t fire

I just installed a 1.8l takeout engine from another watercraft and I had to swap flywheel covers. The flywheel cover has a stator or ( magneto ). I have a portion of the service manual and it says to do an “initial learning” when swapping. I don’t have that part of the service manual so I was gonna ask you fine gentlemen if you happen to have that. If not maybe any recommendations on what I may be doing wrong or don’t have correct.

Have you checked the basics ? Fuel, Spark and all the connectors fully seated ? Does the other engine start ?

Yes I have checked fuel but it looks like I’m not getting spark. Other engine fires. I talked to dealership and he says I don’t have to do anything with the stator to get the timing right and that it is computer controlled. Any ideas?
 
The other engine starting will rule out the safety switches. I would check the connectors and swap ECU's over.

Just swapped ecu’s. Nothing. Does anyone know if there’s something with setting up timing that maybe I missed? Or some sensor coming out of that cover? Maybe if someone has a wiring diagram, that could be handy. I want to make sure I got everything correct.
 
Do these engines use a crankshaft position sensor?
 
From the service manual. They may not be in order so look at page numbers.

It does say something about “Initial Learning” with YDIS. But also says (4 Star Model). Kinda sounds like this procedure is only for the 4 Star models. The part about the flywheel magneto installation seems like it could cause problems if not done exactly.

One engine starting would not rule out the safety switches, each engine has it's own safety switch.
