I have searched and read several of the forums about replacing the polk audio swim deck radio. I understand that the original one and its replacement have been discontinued. Without having to replace my entire sound system is there a work around or replacement? I hate that Yamaha discontinues parts so quickly.

Unfortunately that wasn't Yamaha's fault. Polk Audio is who discontinued it.
I believe there is a replacement that can be used. I am not sure the part number. Someone here did it, do a search
 
Or this one is very inexpensive. I have 2 of these added to my system covered the hole with a table mount and put one in the bow

I had the Polk system on a bench without the rear swim deck controller,I plugged in that remote and was able to play skip and control volume. Good question on the connext screen and operation im not sure. Due to my original swim deck remote being destroyed by water I lost Bluetooth add or delete. I did add y connector that allowed a second one of those remotes to be installed in the bow. I should have mounted it by the steering wheel because I hate hitting the touch screen but this could solve the problem if connext does not work. Then how to get Bluetooth back you need an adapter that plugs into the 3.5 mm plug.
