Yamaha LS2000 cooling issues

New overhauled engines replaced and installed. Issues resolved mechanically but now both engines have no flow for cooling overboard. Also, Stbd engine runs great until put into the water , then stalls. I have changed spark plugs and cleaned carburetors with cleaner. Any suggestions are greatly appreciated.
