2001 yamaha ls 2000 right engine runs for 20 minutes then cuts out and wont start back up. changed gas filter, spark plugs ,any idea what to do next?

Compression Test. If good figure out if issue is fuel system or ignition system.

Compression test was good , would ignition system make it cut out? And not start back up? I'm just trying to eliminate things I can do before going to the shop. Thanks
 
I’d suspect ignition coil, often when a coil gets hot it stops working.
 
Do both share the same tank? If not, vent clogged creating vacuum?
 
In my experience is always fuel. Try a brief burst of starting fluid spray. If it starts... Its likely fuel related. If not, ingition etc as suggested is more likely

Tried that and didn't work
 
Will it repeatedly (when cold) start and run for 20 mins, then shut down, or is that what it did when it failed, and now won't start? As @Beachbummer said, starting fluid (carefully) sprayed at the intake when cranking should tell you if you have spark. Spark testers aren't expensive, I prefer using them, but it's a good way to get an idea.
 
It runs for 20 then stops. Won't start after. Tried starter flued and nothing
 
I’d recommend verifying the lack of spark with an actual spark tester, but it does sound like you lost spark. As mentioned earlier, coil pack(s) would be my first suspicion. I’m not sure how that engine is set up, whether you’ve got one coil pack that feeds all cylinders, or if you have an individual coil pack for each cylinder, but when an engine loses spark after running awhile, and shuts down, but will restart and do the same thing after cooling back down, it is almost always the coil packs/ignition coils.
