I am sure most of you carry a second anchor to be used for beaching the boat or for emergencies... my question is: where and how do you store it so it doesn't cause any damage when underway.

We only use Mantus anchors. For our front anchor, we keep it underneath the front port seat. For our rear anchor, we keep it in the storage compartment at the rear of the boat where the clean out ports are.
 
I carry two box anchors here. They both fold up flat and fit perfectly in the aft storage cubbies behind the swim step cushions. Never any issues with them sliding out.

This is where I keep my slide anchor for the rear. Credit goes to @Sotally Tober . Doesnt budge until I need it to.

I put a screw anchor in the ski locker, a navy anchor under the starboard side rear seat next to the grill and the fluke anchor in the anchor locker. Normally only use the fluke and screw anchors.
 
I Have a Small box anchor (it is huge) for my backup anchor and for bad extreme conditions.
We keep it under the front seat on starboard side folded and inside the heavy duty bag it came with.
Been like that for 5 years and have had no problems.
I also keep a sand spike and bungy anchor rope in that area for storage..

He use to own a company called DBG Concepts that would do custom fabricated Wake Board Towers but has since closed it down; however, he still does work on boats and just doesn't advertise it.

I store my 30lb River anchor in a milk crate that fits in the port console storage compartment. I place my extra PFDs under and around the milk crate to help absorb impacts from when underway. I store the danforth anchor in the provided cooler the boat came with and store both under the port rear seat adjacent to the batteries. I use the danforth at the stern and the river anchor at the bow. I am planning on using a shore spike instead of the danforth to save additional space.
