Stereo configuration - 242 SE

How is the stereo configured on the 242 SE? Is the polk unit on the transom the head unit and the Connext is just a secondary input? I want to upgrade the amp to a real WS amp to properly power the WS speakers but want to make sure everything will still work properly.
