Solar Charger Question?

Stupid question, I was thinking about buying a portable solar battery charger/maintainer, and just wondering if I need to worry about anything with having the two separate House/Starting batteries. Can I just connect the alligator clips to one of the batteries? I’d have all the battery switches in the off position, so I figure it would only charge that battery, just want to make sure it won’t hurt anything, knowing there’s a wire connecting the negative posts together on both batteries.
I figure might as well help the batteries out a little while the boat is sitting in the boat slip in Havasu for hours in the direct sunlight.

I have a solar charge controller on mine and 100W panel. I have it connected to the House Battery. The DVSR automatically engages to keep the start battery charged as its voltage engaged. No issues running that way in over 2 years.
