Yesterday I did a flush as I normally do and after several minutes of everything being normal one of the motors turned on the overheating light but the water came out cold through the exhaust but no water came out through the thermostat hole

Was there water coming out through the pilot outlet?

WHEN IT IS IN THE WATER ALWAYS COMES OUT OF THE PILOT OULET BUT WHEN I TAKE IT OUT OF THE WATER FOR THE FLUSH I HAVE NEVER SEEN WATER COMING OUT, I HAVE NOT USED THE BOAT FOR 1 MONTH AND I QUITE FLUSHING IT BEFORE STORING IT COMPLETELY AND IT GAVE ME THAT PROBLEM

There should be some bypass water coming out right?
Just so we are all on the right outlet. The pilot outlets he is referring to are on the starboard side, forward of the bilge pump outlet, are not thermostat outlets. The thermostat outlet, when the thermostat is open, is aft, next to the jet pump. Red circle. I am not talking about the exhaust outlet. Making sure we are all talking about the same thing.

It’s the hose behind the port you connect the hose. I had the same issue. The hose behind the port had twisted tight from all the times plugging the hose in and turning it to the right. You should be able to reach up behind the wall the hose connects into and feel that it has twisted tight
 
Remove the thermostat out of the housing, reassemble the housing and run without a thermostat and see what happens. Always start with simple & easy. No reason to overthink it at this point.
 
Might be as simple as kinked hose or low pressure when you rinsed. I have added temp sensors in exhaust and water past the thermostat. The system is very sensitive to water pressure. The exhaust pipe temps are excellent indicators, and cool quickly once water flow is restored.
