New mooring cover....remove snaps?

I just purchased a new Yamaha mooring cover, however, I have all of these snaps from the dry rotted snap cover that came with the boat. Should I remove these to avoid damage to my new cover? If so...does anybody have any tips for filling and finishing these holes? Let me know your thoughts.
 
they wont damage your mooring cover so you might as well leave them. if you take them out then they will need to be repaired and gelcoated. thats alot of snaps and if you dont do glass work then thats a ton of cash to repair them all.

Or you could see if the snap cover was a Yamaha OEM one, and just buy another (assuming they are available):
 
Yeah the OEM snap cover for the 23 footers are discontinued.
