Water in cabin

I have a 2014 Yamaha 242Limited S. When it rains,even with cover on water accumulates inside the cabin where the Head is placed. Can I drill holes in the bottom to drain the water? If yes where would that water drain to?

Isn’t there a drain in there already?
No, do not start drilling holes in the floor.
 
I wonder if it’s how it sits where you have it stored. For me, water accumulates on the other side, under the captains chair, but the boat leans that way at the storage place. The way I have to deal with it is to counteract the lean to the right with a greater slope towards the back by cranking up the jack.

There are no drains in that area. I’ve never had water in that spot on my boat but plenty of water will leak through the cover and get into the boat. . My recommendation is to find out how it’s getting in and remedy it
