Is this square shaped design of an intake going to result in any cavitation or other problems with the engine and / or boat.

It won't flow as smoothly as something rounded. Hard edges might cause cavitation....
 
Maybe you can smooth out the interior edges by filling the seems with a bead of epoxy or by glassing in some foam. I would start with nothing and develop a fix from there if needed.

My hats off to you for taking on a project like this.
 
There may be more friction around the corners than in a tube. There may be some Physics, hydrodynamics to consider.
