I'm having an issue with water getting into the engine bay. I've also noticed that my clean out is now starting to have wate all the way to the very top. Does anyone know what is causing this?

Hopefully someone can move this to its own thread for you - you'll always get better eyes on your issue, and it'll be easier for you to find answers, if you start your own specific threads for your specific issue. The engine hatch struts would seem to have zero contribution to your issues, so you're going to have some tough sledding getting info related to your situation, as well as sidetracking this thread.
Great take on the functionality of the plugs. Makes me wonder if someone could come up with an additional rubber o-ring that would fit just above the skirt to create more of a seal...
Yesterday I installed a -350 o-ring in each of my clean out ports. I lubed them with Super Lube Synthetic Grease 3 oz Mfr# 21030 - Ace Hardware I plugged the tray drain with a paper towel. I ran at speeds up to 55mph. The ports were dry. The starboard plug was a little difficult to remove. I think I need to put some lube on the locking lugs.
Do you have some mysterious leak in your boat and you can't figure out where it's coming from? Well, if you found this thread from a search, you're trying to track it down, and you've maybe even taken a look in there to see what people might be talking about, and if your boat is affected. My money is on EVERY one of the models that have an anchor locker drain having this issue with varying degrees, with the best situation being that the fitting juuuuuuuuuuust reaches inside the anchor locker.

Water on top of the clean out plugs is common and not an issue. Sounds like you have sealing issue of the cleanout tray and/or the scupper hose on the transom.

You can get them to seal better if you want but typically the water is from the quick stops and the trail wave washing up onto the swim deck. And with an older boat the tray could be unsealed and allowing water straight in. But, as you know, there are multiple ways water could be getting into the bilge.
